The user can manipulate the results of a BLAST analysis at various levels, ranging from the selection of the alignments to the detection of motifs, binding sites, repeats, or splice sites.
Finally, BLAST result can be filtered to only display selected information, such as specific organisms, homologous sequences, motifs, or binding sites.

BlastViewer is based on BlastEuler, an advanced version of ClustalW for the analysis of genomic sequences.
A typical BlastViewer report presents a graphical representation of the alignments (with a colored matrix), together with a set of controls to manipulate the alignment at various levels, and to export the result to the most common formats.

A BlastViewer display can be split into three main panels, with the control panel placed at the bottom.
The left panel is dedicated to the display of sequences, whereas the middle panel contains the control to visualize the alignment, and the right panel to analyze the result.

The control panel:
The control panel is split into two subpanels: a visualization subpanel, and an analysis subpanel.
The first subpanel contains general controls for BLAST result, and a display panel to visualise the alignment in the right panel.
The second subpanel contains all the controls to manipulate the alignment, as well as the options to export the result to a format ready to be imported into a sequence manipulation program.

The display panel:
The main display panel is composed of two parts: a matrix panel and a graphics subpanel.
The matrix panel shows all the alignments as a colored matrix, with the coloring depending on the alignment score.
The graphics subpanel provides a quick access to all the tools to analyze and visualize the alignments.

The matrix panel is divided into two areas:
a’score matrix’ area, displaying the main part of the colored matrix, with rows representing query sequences, and columns representing target sequences.
a ‘details’ area, displaying the highscore section of the colored matrix, with rows representing target sequences, and columns representing query sequences.

The graphics subpanel provides access to all the tool, and its display panel offers the possibility to manipulate the image, to display a quick overview of the alignment, to save and restore the current layout, to zoom in/out or change the display scale, to compute a conservation score, to compute a sequence similarity score, to compute an identity percentage, to align sequences, and to generate a dot-plot.
